So, I've got the discrimination calculation updated. Supposedly, the chisq is now being calculated correctly using the covariance. However, I think the way that I am normalizing is somehow introducing some divergent roundoff errors. The chisq distribution I am getting is pathological. I may need to rederive the mean and covariance very carefully with n and nExpected.
